Fixes simulator

There is still a warning left about a conversion from const void * to void *,
but it's not related to the changes I've made.

Made test executable accept name of pipes from command line; this increases flexibility, enabling the test executable to connect to e.g. the Verilog simulator

Added a method to write commands to the instruction queue (used by other cores sharing this interface); Fixed doc comment format to ConnexMachine header file. Replaced some non-unix like line terminators

Fixed bad call to mmap requiring write access, which was failing because the FPGA registers file is opened read-only

Removed the 4-argument constructor derived from the 5-argument one, because gcc version prior to 4.7 do not support derived constructors, and OPINCAA did not compile on the Zedboard

Implemented functionality to cross check the OPINCAA target architecture against the FPGA accelerator architecture, preventing OPINCAA from binding to incompatible Xillybus-based accelerators

Masked reduction result, in order for it to be interpreted as unsigned, as per the initial intention of the test designer
